Setelah sebelumnya membuka pendaftaran pada bulan Februari-April, maka di tahun ini UI kembali membuka pendaftaran untuk kedua kalinya bagi program pascasarjana dan profesi. Periode pendaftaran berlangsung dari tanggal 7 Oktober 2013 sampai 8 November 2013. Untuk mendaftar, setiap individu harus membuat akun di laman penerimaan.ui.ac.id untuk kemudian mengunggah foto, serta transkrip dan ijazah yang telah dilegalisir dari jenjang pendidikan sebelumnya. Setelah mengunggah dan memverifikasi data, para pendaftar membayar uang pendaftaran sebesar Rp 750.000 kecuali untuk S2 program studi Psikologi Profesi dan S2 program studi Ilmu Keperawatan sebesar Rp 1.000.000. Setelah itu, para pendaftar tinggal melaksanakan ujian tulis yang terdiri dari Tes Potensi Akademik (TPA) dan bahasa Inggris.

Setelah pendaftar dinyatakan lulus seleksi, maka pendaftar dapat segera melakukan pembayaran biaya pendidikan sesuai dengan program yang dituju dengan menggunakan sistem host-to-host di bank-bank yang sudah melakukan kerja sama dengan UI.
